It was installing other dependencies meant for fc4 because of the way the miscellaneous linux apps are setup. If you want the f8 ones to be used instead, add the following line to /etc/make.conf:
OVERRIDE_LINUX_NONBASE_PORTS=f8

You will have to deinstall the fc4 ports first and then reinstall skype and it should pull in the appropriate f8 dependencies.
