XTerm doesn't support transparency (my only gripe about it). With Konsole, you should only need to set up a transparent background in the schema you are using; and voila. In other terminals derived from rxvt, such as aterm and rxvt-unicode: I believe -tr/+tr toggles the setting. Gnome-Terminal should also be capable of it, some where..... Everything based on VTE also should support it I think.
I would suggest x11/rxvt-unicode (urxvt) or x11/Terminal if you don't want Konsole or Gnome-Terminal.

I installed rxvt-unicode and it seems quite good and as TerryP said it can be transparent with -tr switch. Also, casting a glance at its man page I saw some very fancy things it supports. But if you see BSDKaffee's desktop here, you can see the application behind the terminal.

He is using a Window Manager that (should) supports such things ;-)
For other window managers, you might start here and work across the links / manual pages for the programs mentioned.

Most apps that have transparent backgrounds like KDE3 apps use fake transparency which is basically just a superimposed screenshot. Therefore if you moved the window around, the transparency wouldn't change until the window was dropped again. Here you can see I even have xterm transparent: |
